I can see where the second theory might have gained some traction... remember the whole Lannister incest angle was based on the Baratheon genes being dominant: "the seed is strong". The Targaryen's also have strong genetic traits, with what is described as the light "silvery" hair. Just from appearances, John seems to favor the Baratheon bloodline...there aren't many fair traits that would hint at a Targaryen influence... But then the question becomes, why would Ned hide this from his wife? There would be no shame in Robert and Lyanna having a love child because they were to be wed...
mostly describing the cold eyes...where the rest of her children have more of her complexion. so that would cover the Lyanna side... unfortunately we aren't privy to any history of which genes are more dominant between the Starks and Targaryens. throw in that the Targaryens' were essentially inbred...makes it even more difficult to get a feel for how dominant there genetic traits are.
There's also the fact that there is no reason to think Robert bedded Lyanna at any point. It WOULD be shameful to have a love child before marriage. Outside the bonds of marriage the child would be a b*stard, even if they got wed after the fact. And what if the betrothal ended? A high born lady would definitely take a hit to her honor if this happened. Also, the timeline seems impossible. When Lyanna was kidnapped, Robert was in the Eyrie. If you assume even a few weeks go by between her kidnapping, the burning of the Stark lord and then another week or so before Jon Arryn raises the banners in rebellion...it's then "close to a year" before Jon Snow is born (under whatever circumstance) at the end of the war.
The ONLY reason to hide Jon Snow's real parents would be if one of them was a Targaryen....because he'd be hunted down and killed for it.

GRR never hints at Jon being Targaryen, he just does the typical rise and fall. There is another Targaryen later in book 5 that Tyrion runs into, but the show hasn't touched that plot. Can't wait for book 6!!!
The spent too much time in the book about Lyanna and the promise for it not to mean something important.
Many of the hints are from Ned's fever dreams or Dany's visions, which is hard to illustrate on the shows. Even just this season, they broke form by showing Cersei's flashback with Maggy the frog.
Yeah, they brought that up about three times this season which leads me to believe there is something there.
Myrcella is dead. The lot of you have forgotten the very first scene (flashback) of the season where Cersei meets Maggy the Frog. The witch foretells Cersei outliving her 3 children. 2 down, 1 to go. The real question is, how will Tommen die? My money is on a gut wrenching scene where Cersei strikes down Zombie Wight Tommen in self defense.
He'll probably die of starvation. He probably already committed suicide with no one knowing yet. Too depressed from not having his girl. It's been said he hasn't come out from his room in days.
